I have a question about how to calculate the confidence interval. The problem is: I have a model which gives the probabilities of 4 genotypes AB, Ab, aB and ab as (1/4)(2 + theta), (1/4)(1 - theta), (1/4)(1 - theta), and (1/4)(theta), respectively, where theta is the square of the recombination fraction, and Y = (y1, y2, y3, y4) be the observed frequencies of the four genotypes. So I would like to calculate the (1 - alpha)*100% confidence interval for theta? and to calculate the maximum likelihood estimate, thetahat(Y), of theta for the observed sample Y.
